The reason scientists talking to Gordon state "he went through some lengths to get it," is because they, like Gordon, were not aware of the teleportation experiments being done in Black Mesa, much less of Xen itself, as they were lower-level researchers. There are several located in the Black Mesa Research Facility from expeditions into the borderworld. It was just an ordinary Xen crystal from Xen.

This, of course, contradicts the idea that the Combine could have contacted Breen beforehand because they had no knowledge of the planet prior to this.
